The Allegra was a refurbished Romulan scout ship loaned to the USS Anomaly as a replacement for the destroyed USS Navigator. When Commander Vioxx and several officers from the Anomaly went to pick up the Allegra from a facility in Romulan space, they were tasked with retrieving the Warhawk Zocor, which had been stolen by a group of Klingons led by Chynok. Once the Zocor was retrieved, the Anomaly officers took the Allegra back to their ship. (A Hawk In Hand [BG])
Commander Prosak, Lieutenant Commander Tovar, and Lieutenant Shelly Marsden used the Allegra to infiltrate Breen space and rescue Captain Reginald Bain. Shortly after this, they discovered that the James T. Kirk Hologram had transferred his program into the Allegra's systems. He incapacitated all four officers and sent the ship toward Cardassian space. Holo-Kirk put Prosak, Tovar, and Marsden into a cargo container, which he then ejected into space, while keeping Bain aboard with a plan to crash the Allegra into a Cardassian pediatric hospital and orphanage. Bain disabled the Allegra and ripped out every system where Holo-Kirk could hide until the hologram was forced to take refuge in a log recorder. By this time, Prosak, Tovar, and Marsden had been picked up by a Pakled freighter and, with the help of Rosalyn Bain were able to catch up to the Allegra. They restored enough systems to get the ship back to the Anomaly, where it could undergo full repairs (Trial And Error, The Bain Supremacy [BG]).
After the Anomaly found itself inside a pocket universe containing the Multek Enclave, Vioxx and others from the ship took the Allegra to see if they could get help. They encountered the barrier at the edge of the pocket universe that severely damaged the Allegra when Centurion Nortal opened fire on it. They were able to make it to the nearby Edgeworld, where they crashed. Vioxx and crew looted the resort complex on Edgeworld for parts and got the Allegra back into space, at which point they restored contact with the Anomaly. Captain Bain ordered them to try to stop a massive robot that had formed from the structures on Bradley Dillon's CasinoWorld as part of the Dillon Consortium's plan to take over the Multek Enclave. The Allegra was outmatched, but they were able to sever the robot's head from its body. Vioxx, Sub-Commander Remax, Nortal, and Tori Burke beamed onto the robot and were able to shut it down while Lieutenant Bre'zan Brazzell flew the Allegra back to the Anomaly. (Right Where We Left It, Welcome To The Hotel California, Contractual Obligations [BG])
When the Romulan officers on the Anomaly were recalled to the Empire, they took the Allegra from the Anomaly to the facility at Malak Pasala. (Going, Going, Gone... [BG])
